Congrats! This is interesting because your Strat seems to suffer from the same problem mine did (I have a Highway 1 SSS). After fixing up the nut slots, all those lower-register intonation issues went away. It's possible to have perfect intonation at the 12'th and still have a bad nut that makes open chording sound so bad it's not worth playing.
