Proper notes to play from reading music
For instance im reading a passage in the G major scale. How do i know which note to refer to? For instance...how do i know whether to play A on the low E string, or 5A open string?

When transcribing this way play whichever note is easier to get to. Don't play the note that you have to go out of your way to get to. The notes are the same pitch but they may have different tone... When people tab piano songs for guitar you will notice that sometimes there are differences in where the notes are played... but they're the same notes nonetheless. So basically... play whichever note fits the run best. Unless you're going for a specific tone, then just play the note that gives you that tone.

If you know all the major scale positions on the fretboard you can find the correct position and notes easly. Then the tone is up to you.
