Depending on the string , if it's a high (treble) string , use your picking hand's fingers (middle,ring or pinky) to mute after you play the note, if it's a low (bass) string , use your picking hand's palm after you play the note too not to sound like PM (there's no problem with PM in sweeps anyway).

Sometimes you can use fretting hand finger muting techniques (but usualy they're pretty busy , specialy if your playing a massive 5 or 6 string sweep) like if you were playing the 12th fret with any finger other than the index , you can use the index by laying them on the strings to perfectly mute them with no harmonics sounding.
