It could be a couple of things (or a combination of them).

1. The intonation is off on that string.

2. The action is too high, due to the nut or the bridge being too high.

3. The neck is improperly bowed.

4. The frets could be damaged or installed incorrectly.

If you are able, I encourage you to take it to a reputable guitar shop for inspection.
